we are currently running 16.05 MR1 and decided to upgrade to MR2, unfortunately we encountered this: https://community.sophos.com/products/xg-firewall/f/email-protection/90452/mta-no-longer-starts-in-xg-16-01-2
then we decided to roll back to MR1 and everything went well again, according to our local sophos support this is a known issue in MR1 and 2 and would be fixed in MR3.
create a rollback firmware and then proceed to the upgrade.

as far as i know there is no current fix for this but to upgrade to MR2 or 3, thus the XG appliance reserves 5GB for Quarantine Area [AV + AS]. To maintain the total size of Quarantine Area, System purges 10% of Space once it gets full. The 7 days capability is now extended and the XG will reserve the quarantined Emails until they are manually purged. this info is given to me by sachingurung.

You can manually delete the selecte Quarantine Emails from the GUI using the delete option in the SMTP Quarantine tab. Alongside, if you need to delete it from the backend then, you have to get into the /var/quarantine/ directory and delete the QBinx folders. Please note, if you have a paid support subscription, then loop the support team to delete the quarantine mails from the backend.

Upgraded to the latest version 16.05.3 MR-3 and that fixed the issue.
