The 'recommended' way is to locate the message (probably in a spam folder) in your mail application and delete it from there. Then clear the alert from the quarantine manager.
I have previously delete a virus attached to a message with Sophos and the mail program was unaffected. So it can be done, it's just not recommended as the mail app/message index can suffer.
BTW: Deleting the message from the local disk doesn't stop it from being downloaded again (from the server) so you may need to log into your email account with a web browser and delete the message off the server too.
