HTML5-VPN, HTML-connections and PopUp-blocker?

I configured HTML-connections in our HTML5-VPN-Portal. When connecting to a website in our Intranet, which uses PopUp-Dialogs, those popups are blocked (by the browser?) I tried with Firefox 16 and 17. I see something that looks like the firefox popup-blocker-infobar at the top. But it appears and disappears too fast, so I cannot disable the popup blocker for this web-application.

I tried changing my firefox-config to allow popups from the DNS-hostname of our Sophos UTM, the internal DNS-hostname of our web-application-server and the IP-address of the web-application-server. Nothing helped.

How can I disable the popup-blocker?
