Is the whole traffic over a proxy automatic protect
through the virus protection option?

Simple Answer No

Long Answer with the purchase of the virus scan license your mail gets scanned when using the ASL firewall as a smtp hop for your mail server. At this time ftp/http/new/etc doesn't get scanned for viruses through the firewall natively.

There will be an improvement with version 5. This version will scan http traffic as well.
