Web Proxy customization

If I modify the squid.conf or the adzapper rules, will they be overwritten again by the web interface?

I'm trying to figure out a way to block the Code Red internet worm, which is an http attack. I'm hoping configuring squid as a reverse/transparent proxy would work.
