Difference Reboot and Shutdown/Restart

I'm running Sophos UTM in the latest version on a Lenovo Tiny M93P with a Lenove USB 3.0 to Ethernet port.
This configuration works very smooth except for updates. After every update with reboot my USB port is gone. Even after another reboot the port is not there. When I shutdown (Web Interface) the box and start it manually again the interface  (USB) is available again. But now I have to assign the hardware interface to the corresponding port and reconnect.
Is it possible that a reboot behave in the same way as shutdown and restart?
