Packets passing through the tunnel are not logged per default. The 'Automatic packet filter rules' does not offer this feature also.
If you want to log them you have to disable 'Automatic packet filter rules'.
Then create the corresponding rule by yourself in: NetworkSecurity -> Packet Filter.
You're now able to add logging to this rule by setting 'Log traffic'.
