Is it possible to exclude some servers from the notifications?

At this time, it is not possible to exclude devices from the email alerts that you receive. It is only possible to restrict specific types of alerts. 
If you wish to separate out your endpoints into different sites so only admins of each site will receive alerts for the endpoints they are responsible for, I recommend looking into the "Sophos Central Enterprise Dashboard".
