I haven't had a similar problem, but the first part of your problem is answered by the second: auto-update can't update if the software is currently running. If you use Activity Monitor to force quit both Sophos Anti-Virus and Intercheck, you should be able to then select "Update Now" from the S menu and have everything return to normal.
As for others with similar problems, there's a thread on here about on-demand scans stalling part way through -- it usually has to do with either external drives or network shares. If you disconnect these before doing your next local scan, this should fix your problem.
