My usage stats show the app is running but there's no icon anywhere on my tool bar. If this doen't work, how do I know anything else will? Anyone know where the problem is?

Glad you solved it!
Mac OS shows as much of the menus as possible, but if some menus / icons don't fit, it has to hide them. (If you were to set your screen to lower resolution, you would see other menu items disappearing). The number of menu items changes from application to application. If your foremost application at the time had a large number of menus (or you have a large number if icons), that might have hidden the Sophos icon.

I already have mine set higher, and have plenty of room for the icon, but the black one doesn't show in my dock (I assume that's the "tool bar" you're speaking of, right?). I can get the blue one to say around using the control-click, but not the black one. I am using MAC OS10.6, if that helps.

The icon does not show in the dock; it shows in the menu bar. It should be on the upper right hand side of your screen, next to the WiFi icon, the Date & Time icon, the Volume icon, the Spotlight icon, and likely a number of others.
If there's not enough room in your menu bar, then you can:
1. add Sophos Anti-Virus to your Login Items
2. check the box to [√] Hide it
3. use the contextual menu for the icon in the Dock:
