Incomplete Scans

I just installed the free mac anti virus program and when I scan all files it goes through the process then stops, saying no threar found and the files haven't been scanned.  How do I do a complete scan?

Just downloaded Sophos for my MAC OS 10.4.11 and it also gets hung up with about 440,000 files left unscanned when I manually scanned my hard drive. Barber pole status just keeps running forever. If AGILE is a Sophos employee, then I would appreciate an expansion of your instructions above regarding this comment:

If you want to scan everything, you'll have to authenticate as administrator (to scan non-user files) and enable archive scanning (to scan archived files).

Any insight would be gratly appreciated

The "x files left unscanned" issue is usually related to network shares and external devices -- try a generic scan with external devices unplugged, and see if it scans the complete internal drive.

As for the authentication issue, you need to scan as administrator to gain access to some portions of your computer.  Archive scanning enables you to scan inside archives by temporarily expanding them and scanning the contents.
